I know no roots must protrude, but how far can we go with modifications to the cup?

From my understanding as long as it's in a solo cup so as long as it's 1 cup should be fine but hopefully you will get a real answer

I dont think holes are a problem. Gotta drain water out. Roots have to stay inside the cup.

I drilled holes in my cup for drainage and to ebb and flow. roots will be air pruned.

As long as the complete plant and roots are in the cup is what mark said. So do as you wish as long as those rules are in place.
